Place a flat wood on top of the raised ones and tap it lightly so that you push them down so all of them are at the same height.

The last thing in your installation procedure should be to remove the excess adhesive that may have spilt out of the spacing lines. You will notice you have the excess adhesive where you had pushed a stone down using a lot of force. After that, leave the surface to dry for forty eight hours without disturbance so as to have a good finish.
